I have noticed that phlymail pulls all emails from the account server even if they are new emails. In some cases, it will pull emails from folders other than inboxes. Is there a setting that I have missed that would only pull new email messages, and only messages from the inbox?

I don't quite understand the problem here. Yes, phlyMail pulls mails from the server. And yes, when opening any IMAP folder, phlyMail will sync its index with the server's.
